What I've never managed to solve is an elevation problem in LEMD, where all the airport area and some rocks nearby appear extremely high and tall, as a kind of Grand Canyon. I've also tried to merge your lovely scenery with LEMDGB from the freeware spanish website and followed by the letter instructions. However, no way to get through. For your information, I use FS Scene 3D terrain, which however has never created problems with more than 700 sceneries I have on my FS.
