Setting the CRJ v2 to any other starting state other than Cold and Dark results in the Autopilot refusing to engage. The AP indicator goes red, the AP disconnect alarm sounds, and AP never functions.

Late to the game here, but have you made sure the yaw dampers are turned on? The autopilot won't engage unless at least one yaw damper is on.
