Something is preventing your mouse interacting correct with P3D. An other user had a fancy tool installed, that prevented that. Can’t remember which one. We do not have any code to handle the mouse in the add-on so indeed it has to be something of the sim or the mouse. Does the mousewheel work in default aircraft?
